Seit einigen Tagen ist das Aptana Studio in der Version 1.5 verfügbar. Die neue Version kann nicht über die Updateroutinen aktualisiert werden und muss neu installiert werden. Nach der Installation kann man dann einfach den alten Workspace reinkopieren, auswählen und Aptana neustarten. Danach sind alle alten Einstellungen wieder vorhanden.

In der Professional Version hatte ich das Problem das alle SFTP Verbindungen weg waren. Unter "Help" -> "Check for Updates" ist allerdings ein Update für "Aptana Synchronization" verfügbar. Nachdem dieses installiert wurde sind auch die angelegten SSH-Verbindungen wieder vorhanden.
